However, theability of this approach to identify copy number alterations in primary tumor samples has not been fully addressed. Here we show thatsomatic copy number alterations can be reliably estimated using exome sequencing data through a strategy that we have termed exome2cnv. Using data from 86 paired normal and primary tumor samples, we identified losses and gains of complete chromosomes or large genomicregions, as well as smaller regions affecting a minimum of one gene. Comparison with high-resolution comparative genomic hybridization (CGH) arrays revealed a high sensitivity and a low number of false positives in the copy number estimation between both approaches. Weexplore the main factors affecting sensitivity and false positives with real data, and provide a side by side comparison with CGH arrays. Together, these results underscore the utility of exome sequencing to study cancer samples by allowing not only the identification ofsubstitutions and indels, but also the accurate estimation of copy number alterations.

Está asociada con una forma muy agresiva de leucemia (mal pronóstico y baja supervivencia global), pero se desconoce el mecanismo molecular mediante el cual NH tiene estos efectos. Por ello, nuestro objetivo fue generar modelos celulares humanos que expresan la proteína quimera en los que poder estudiar su papel en la transformación leucémica, así como ampliar la búsqueda de nuevas dianas terapéuticas que permitan tratar de forma dirigida a pacientes que presentan esta translocación cromosómica. La puesta a punto del ChIP-seq en los modelos celulares que expresan NH de forma constitutiva nos ha permitido identificar un conjunto de regiones génicas reguladoras potenciadoras, con las que está interactuando NH. Además, muchos de los genes asociados a estas regiones están implicados en el desarrollo de la LMA. Más específicamente, hemos demostrado que NH induce directamente la sobreexpresión de MEIS1, HOXA9 y PBX3. Estos tres factores de transcripción forman un complejo activador que parece tener un papel clave en la aparición de la leucemia. Apoyando esta hipótesis, demostramos que el péptido HXR9, un inhibidor de la interacción HOXA9-PBX3, es capaz de matar selectivamente a las células que expresan NH. Por otra parte, combinando los resultados el ChIP-seq con datos de expresión génica mediante el análisis con GSEA, observamos que NH es capaz de inducir tanto la sobreexpresión como la inhibición de sus genes diana. Para proporcionar evidencias de este papel activador-represor de NH, hemos realizado diferentes Co-IPs que demostraron su interacción directa tanto con p300 (activador de la transcripción) como con HDAC1 (inhibidor de la transcripción). Estos resultados nos llevaron a analizar la sensibilidad de nuestro modelo celular al tratamiento con inhibidores de HDACs y de forma muy relevante, observamos un efecto inhibitorio dramático en la viabilidad de nuestro modelo celular tras el tratamiento con Panabinostat.

Aberrant activation of WNT signalling and loss of BMP signals represent the two main alterations leading to the initiation of colorectal cancer (CRC). Here we screen for genes required for maintaining the tumour stem cell phenotype and identify the zinc-finger transcription factor GATA6 as a key regulator of the WNT and BMP pathways in CRC. GATA6 directly drives the expression of LGR5 in adenoma stem cells whereas it restricts BMP signalling to differentiated tumour cells. Genetic deletion of Gata6 from mouse colon adenomas increases the levels of BMP factors, which signal to block self-renewal of tumour stem cells. In human tumours, GATA6 competes with β-catenin/tcf4 for binding to a distal regulatory region of the BMP4 locus that has been linked to increased susceptibility to development of CRC. Hence, GATA6 creates an environment permissive for CRC initiation by lowering the threshold of BMP signalling required for tumour stem cell expansion.

Real 1 1 Centro Nacional de Investigaciones Oncológicas (CNIO), Madrid (RD12/0036/0034) The PI3K Akt mtor pathway is abnormally activated in many human tumors, including several types of sarcoma. Soft tissue sarcomas (STSs) are rare, but highly aggressive, mesenchymal lineage tumors and their molecular bases are poorly understood. Reduced copy number or loss of PTEN expression is very common in human STSs with complex genomics, especially in leiomyosarcomas where it is frequently associated with Tp53 pathway inactivation. To get insight into sarcoma pathogenesis, and to dissect why PTEN loss is associated with worse clinical outcome in multiple tumors, we compared the effect of genetic inactivation of Pten vs. activation of oncogenic mutant Pik3caH1047R in the bladder muscle wall. Mice were also homozygous for a Tp53 floxed allele. Gene recombination was achieved by inoculation of Cre recombinase-expressing-adenovirus in the bladder. All mice developed leiomyosarcomas. In comparison with mutant Pik3ca, Pten inactivation led to more aggressive sarcomas and these mice reached humane endpoint in statistically significant shorter time periods. Molecular characterization of the tumors revealed a stronger activation of Mek/Erk pathway in Pten/Tp53 null sarcomas than in Pik3caH1047R;Tp53-/- tumors. To analyze the role of MAPK pathway in sarcoma aggressiveness, and to characterize the mechanisms underlying MAPK activation in these tumors, we established tumor-derived cell lines. In vitro, Mek inhibition was associated with reduced invasiveness of Pten/Tp53 null sarcoma cells. We did not find evidence that upstream tyrosine kinase receptors were responsible for MAPK activation. Therefore, we explored the role of G protein coupled receptors (GPCRs) in MAPK activation and cell invasion using Pertussis toxin (PTX). PTX inhibited Erk1/2 phosphorylation and completely abrogated the in vitro invasiveness of Pten/Tp53 null cells, suggesting a crucial role of GPCRs in the aggressive behavior of these tumors. Our current efforts are focused in identifying the GPCRs responsible for the biological aggressive phenotype of Pten/Tp53 null leiomyosarcomas.

Our previous work indicated that p95her2-positive tumors are resistant to trastuzumab monotherapy. In apparent contrast, recent results show that tumors expressing the most active of these fragments, p95her2/611ctf, respond to trastuzumab plus chemotherapy. Here, we show that 42.42% and 80.95% of tumors negative and positive for p95her2/611ctf, respectively, belong to the HER2-enriched type of breast cancer. p95her2/611ctf-negative and positive tumors also differ in their response to various chemotherapeutic agents, which are particularly effective onp95her2/611ctf-positive cells and sensitize a p95her2/611ctf-positive patient-derived xenograft to trastuzumab. This sensitization may be related to the stabilization of HER2 induced by chemotherapy in p95her2/611ctf-positive cells, which likely increases trastuzumab-dependent cell-mediated cytotoxicity. Thus, chemotherapy is effective to treat p95her2/611ctf positive tumors and, in addition, sensitizes them to trastuzumab.

Lung cancer (LC) is the most common cause of cancer death worldwide. The lack of techniques for effective early diagnosisresults in a very poor prognosis as the disease is frequently diagnosed at late stages. Thus, the development of fast, non-invasive andaccurate diagnosis methods could facilitate early diagnosis so that patients can be treated timely and properly. Metabolomics, a technique based on the measurement of metabolic profiles of biofluids, could represent a very powerful approachfor the identification of potential biomarkers and metabolic pathways associated with lung cancer onset and progression. As a proof ofprinciple, the potential of metabolomics by 1H-NMR to characterize the serum metabolic profile of LC patients has been evaluated. Serum metabolic profiles from early stage (n = 71) and advanced stage (n = 70) LC patients were acquired using 1H- NMRspectroscopy. A matched control set of 71 serum samples from healthy subjects was also included. Multivariable statistical modeling showed that LC patients exhibit a specific serum metabolic profile (R2 = 0.884; Q2 = 0.813).Further analysis allowed the identification of a combination of six metabolites (3-hydroxybutyrate, threonine, glutamine, glutamate, cholineand scyllo-inositol) able to discriminate, with a 97% of specificity and sensitivity, between healthy individuals and NSCLC patients. Asimilar analysis carried out for the comparison of the serum metabolic profile of patients diagnosed with NSCLC in early and advancedstages (R2 = 0.604; Q2 = 0.507) revealed significant differences in the concentrations of adipic acid, some lipids, glutamine, citrate, valineand other amino acids between the two groups. Our results highlight the potential of metabolomics by 1H-NMR for identifying biological pathways involved in the onset andprogression of NSCLC, thus providing a very powerful tool for identifying LC biomarkers that could facilitate early diagnosis of the diseaseand patients follow-up.

Genome-wide microarrays can be used to identify differential splicing events. We developed an algorithm called ExonPointer which detects annotated cassette exons from exon and junction probes data. Using this algorithm we first identified differential splicing events in lung adenocarcinoma A549 cells after downregulation of the oncogene serine/arginine-rich splicing factor 1 (SRSF1). Functional enrichment analyses found genes related to RNA metabolism, cancer, developmental disorders and cell processes such as division, apoptosis and proliferation. Most of the validated events were confirmed in other lung cancer cells with rates of 70% to 95%. Moreover, four of these genes: ATP11C, IQCB1, TUBD1 and proline-rich coiled-coil 2C (PRRC2C) showed a significantly different pattern of alternative splicing in primary non small cell lung tumors compared with normal lung tissue. In the case of PRRC2C, SRSF1 downregulation led to the skipping of an exon overexpressed in primary lung tumors. Specific neutralization of the variant containing the exon significantly reduced cell growth. The fidelity of the analysis led us to search for differential splicing events in lung cancer cells after overexpression of SRSF1 and other important splicing factors such as SRSF2 and SRSF6. Additionally, the application of this analysis to cohorts of both non-small cell lung tumors, together with their matched normal lung tissues, allowed us to identify relevant genes with aberrant alternative splicing in primary tumors. In conclusion, we have developed a reliable tool for the high throughput analysis of alternative splicing and have identified new splicing events in lung cancer cells.

Since some UEC cases can be found associated with well differentiated endometrioid carcinomas (EEC), the hypothesis of UEC resulting from dedifferentiation of EEC needs to be confirmed. In order to check molecular similarities between UEC and EEC, undifferentiated tumour samples were selected to be sequenced using a commercial cancer-specific panel containing most of frequently mutated genes reported. Mat and Met: DNA was extracted from 16 FFPE UEC and enriched using HaloPlex Cancer Research Panel kit. This gene panel contains 1205 hotspots in 199 regions from 47 cancer-related genes, such as PTEN, PIK3CA, PIK3R1, CNNTB1 (βcatenin gene), TP53 or KRAS. Sequencing was performed on chips 316 with IonTorrent technology. Taking into account sequencing platform and enrichment technique, a specific bioinformatics analysis pipeline was developed to accomplish accurate variant identification and annotation, containing TMAP as aligner and VarScan as variant-caller. Functional annotation of the variants was performed using human database release 74 from ensembl. Results and Discussion: For those genes involved in EEC, the proportion of mutations described in the TCGA database covered by the panel design was higher than 90% but for PTEN (around 50%). Our results showed a total of 67 different deleterious variants found among the 16 samples. Frameshift insertions/deletions and truncating alleles represented around 20% of the variants, while deleterious missense mutations accounted for almost 70% of the total. Regarding frequently mutated genes in EEC, PIK3R1, PIK3CA, TP53 and PTEN were shown to carry deleterious mutations in 9, 4, 4 and 3 out of the 16 samples, respectively. Interestingly, CNNTB1 was shown not to carry any deleterious mutation, contrasting with the 30% of EEC cases from the TCGA study. This result correlated with previous observations that confirmed the absence of protein in the nucleus of undifferentiated endometrial carcinoma cells [1]. Conclusions: According to our results, molecular pattern of UEC showed higher similarities with EEC than with other high grade endometrial carcinomas, suggesting a high percentage of UEC could be originated from the dedifferentiation of EEC. Moreover, the importance of TP53 in the carcinogenetic process of UEC seemed to be low, compared to serous carcinomas. Here, we report our discovery of tumor-specific inactivation of the MYC-associated factor X gene, MAX, in SCLC. MAX inactivation is mutually exclusive with alterations of MYC and BRG1, the latter coding for an ATPase of the switch/sucrose nonfermentable (SWI/SNF) complex. We demonstrate that BRG1 regulates the expression of MAX through direct recruitment to the MAX promoter, and that depletion of BRG1 strongly hinders cell growth, specifically in MAX-deficient cells, heralding a synthetic lethal interaction. Furthermore, MAX requires BRG1 to activate neuroendocrine transcriptional programs and to upregulate MYC targets, such as glycolysis-related genes. Finally, inactivation of the MAX dimerization protein, MGA, was also observed in both non small cell lung cancer and SCLC. Our results provide evidence that an aberrant SWI/SNF MYC network is essential for lung cancer development.

The fluorinated thiazoline with the highest apoptosis-inducing activity is compound 1a, which has been proven to selectively target prohibitins (PHBs). In this study, the proapoptotic effect of compound 1a was assessed in two cell lines of acute myeloid leukemia (AML) with altered p53 status: U-937 and HL-60. Compound 1a induced apoptosis in both cell lines with an EC50 in the low micromolar range (<10 μm) at 24 and 48 hours. Furthermore, the sensitivity to fluorinated thiazolines was also tested in 21 primary samples from newly diagnosed patients with AML. Most samples analyzed displayed substantial sensitivity to thiazoline 1a with an EC50<20 μm at 24 and 48 hours. In comparison, the structurally similar inactive analog 2a, which does not contain any fluorine atom, was unable to induce apoptosis. Time-course experiments were performed in order to determine the expression of apoptosis-related genes through the transcriptional analysis by RT-MLPA and Western blot. Inductions of NOXA mrna and protein levels as well as the decrease of MCL1 protein levels were found as the apoptotic events induced by compound 1a. Therapeutic interventions leading to remission and avoiding relapse are not available for many hematologic cancers, being particularly evident AML. These results suggest that targeting PHBs could be a new and promising therapy for leukemia and other hematologic neoplasias

Aims: To analyze whether the percentage of 11q-cells in CLL patients influence in time to the first therapy (TFT) and overall survival (OS). To analyze the mutational status of a panel of genes by next-generation-sequencing (NGS) Methods: A total of CLL patients were included. FISH studies with probes for 11q, 12, 13q, 17p were carried out. NGS studies were performed in a subset of 11q- patients to evaluate the mutational status of 99genes. Results: A total of 242 patients (9.7%) had 11q-. The final analysis was limited to 197cases with 11q- (excluding cases with inappropriate follow-up). Fifty-one patients (25.9%) had <40% of 11q-cells, while 146 (74.1%) had 40%. The median TFT was 25months (95%CI, 31-44months). In the group with <40% 11q-cells the median TFT was significantly longer (median 44months; 95%CI, 33-35months) than in patients with 40% losses in 11q (median 19months; 95%CI, 12-24months) (P<0.0001). The median OS was 106months (95%CI, months). In patients with 40% of 11q-cells, the OS was 90months (95%CI, months), while in the group with <40% 11q-cells, the median OS was not reached (95%CI, months) (P=0.006). NGS studies showed that 88% of 11q-CLL patients had gene variations. The most frequently mutated genes were ATM (32%), SF3B1 (28%), NOTCH1 (20%) and TP53 (16%), XPO1 (8%). Regarding the percentage of 11q-cells, 63% of cases with <40% 11q-cells had variations while all cases with 40% 11q-cells showed variations. Considering the mutations of the most frequently mutated genes, fewer mutations were present in CLL patients with a low number of 11q-cells compared with the subgroup of a high number of losses in 11q (50%vs94%,P=0.023). Conclusions: CLL patients with lower percentages of 11q- cells (<40%) had a longer TFT and OS, which could be related to the presence of fewer mutated genes.

NBL patients are assigned to three different risk groups according to clinicopathological variables such asage at diagnosis, MYCN amplification, tumor histology and DNA ploidy. While prognosis is good for low (>95% survival) orintermediate-risk (70-90% survival) cases, high-risk patients, however, have poor prognosis (30-40% survival) and need intensetherapeutic regimens. Despite the intense multimodal therapy, high-risk patients frequently relapse and present progression of the disease. Owing to the diverse mechanisms that are responsible of NBL resistance to therapy, we aimed to target epigenetic factors that controlmultiple pathways to bypass therapy-resistance. The mrna expression of epigenetic genes was analyzed in multiple neuroblastoma data sets. Epigenetic genes that showed differentialexpression in the high-risk NBL group with the same trend in the 3 independent data sets were selected for expression validation byimmunohistochemistry. For functional characterization, NBL cell lines were infected with shrna lentiviral vectors and effects onproliferation, viability and whole genome expression were evaluated in vitro and in mouse NBL xenografts. According to multiple available neuroblastoma expression datasets, several epigenetic genes were found to be deregulated in high-risktumors. Among them, SMARCA4/BRG1 was consistently upregulated in advanced stages of NBL patients in multiple NBL data sets aswell as in our independent cohort of patients. Moreover, there was a correlation between high levels of SMARCA4 mrna and worseprogression free and overall survival of the patients. SMARCA4 silencing reduced cell proliferation and increased apoptosis in vitro and invivo. Whole genome expression assays revealed that SMARCA4 modulates several genes of the PI3K-AKT and WNT pathways, thereforeunraveling a new combination therapy for the treatment of high-risk NBL.

Sos1 constitutive null animals die during midembryonicgestation, whereas adult Sos2 knockout mice are viable. Using a conditional, tamoxifeninduciblesos1 null mutant allele, we were recently able to generate experimental sets of viable adult Control, single Sos1-KO or Sos2-KO, and double Sos1/2 KO (DKO) animals. Here we used animals of the four indicated genotypes to isolate primary MEFs (Mice EmbryonicFibroblast) that were subsequently cultured with an aim at evaluating the functional significance atthe cellular level of the absence of the Sos proteins, individually or combined. Phenotypic examination of cultures revealed a larger cell body size for the single Sos1- and DKOMEFs in comparison to Control and Sos2-KO MEFs. Additionally, Sos1-depleted cells showedcytoplasmic multi-vesicular bodies (identified as mitophagy events) that were not observed incontrol and Sos2-KO MEFs. The autophagy phenotype was more pronounced in DKO MEFs than insos1-ko cells. Assays of cellular proliferation and migration showed significant impairment of bothprocesses in Sos1-depleted MEFs in comparison to Control and Sos2-KO MEFs. Moreover, thecombined absence of both isoforms blocked proliferation almost completely and noticeably delayedcell migration. Surprisingly, Ras-GTP levels were only significantly decreased in DKO MEFs ascompared to the rest of genotypes. Similar behavior was observed when analyzing phosphorylation ofkey effector proteins in Sos-mediated signaling pathways, as both ERK- and Aktphosphorylationappeared to be only significantly affected under conditions of combined Sos1/2-deletion. Our results suggest partial functional redundancy for Sos1 and Sos2, although Sos1 shows a clearlydominant role over Sos2 in processes of cellular proliferation and/or migration. Noteworthy, Sos1/2-mediated signaling pathways were only significantly altered after simultaneous disruption of Sosproteins, suggesting functional overlapping of both Sos isoforms for cellular signal transduction.

Hospital Clinico Universitario de Valencia (RD12/0036/0070) Background: Chemotherapy treatment is the standard in triple negative breast cancers (TNBC), a cancer subgroup which lacks a specific target. Mechanisms leading to these responses, as well as the markers that would allow the identification and differentiation of these groups prior to treatment, are still unknown. In parallel, there is evidence that relates aberrant microrna expression to different types of cancer, including breast cancer. MicroRNAs modulate the expression of oncogenes and tumor suppressors and are also implicated in promoting anticancer drug resistance. Since doxorubicin (DOX) has been used for a long time in breast cancer treatment, and resistance mechanisms are not clear understood, the aim of this work was to find a mirna expression profile that could explain the regulation in TNBC breast cancer cell lines under DOX treatment. Methods: Three breast cancer cell lines (MDA-MB-231and MDA-MB-468 as TNBC, and MCF-7 as control) were cultured in normal conditions and also treated with DOX 5μM for 24 hours. Total RNA containing small non-coding RNA was isolated and its expression profile was performed by using GeneChip mirna 2.0 arrays. Real time PCR validation was carried out to confirm the results. Results: Principal Component Analysis (PCA) showed closer mirna expression profiles grouped MDA-MB-231 and MDA-MB-468 in both normal and DOX treatment conditions, far from MCF-7 profile. Total of 25 common mirnas were found to be significantly affected by DOX treatment in TNBC cell lines. PCR validation confirmed the results obtained. The DIANA-miRPath v2.1 web service was used to identify pathways targeted by those mirnas. Conclusion: We conclude that 25 common mirnas change under DOX treatment compared to controls in TNBC cell lines MDA-MB-231 and MDA-MB-468 but not in luminal MCF-7 cell line, suggesting a fingerprint mirna response of TNBC to DOX. This mirnas are mainly related with cellular processes such as cell differentiation, vascularisation, apoptosis and cell proliferation and also involved in other cellular processes, such as cell migration.

28 P-01 Estudio de la aplicabilidad de fármacos antitumorales para el tratamiento del cáncer de cavidad oral Contreras D 1, Segrelles C 1, Paramio JM 1, Lorz C 1 1 Centro de Investigaciones Energéticas, Medioambientales y Tecnológicas (CIEMAT), Madrid (RD12/0036/0009) El carcinoma de cabeza y cuello (CCyC) representa el sexto tipo de cáncer más común a nivel mundial y comprende tumores epiteliales que se desarrollan en cavidad oral, faringe, laringe y cavidad nasal, siendo el carcinoma escamoso el tipo más habitual. La mayoría de los CCyC se diagnostican en fases avanzadas y, en estos casos, la terapia habitual consiste en cirugía y radioterapia combinada con quimioterapia de fármacos basados en el cisplatino. La elevada frecuencia de recidivas, unido al desarrollo de metástasis distales, dificulta el éxito de los tratamientos, lo que lleva a una elevada mortalidad en este tipo de cáncer, entorno al 50% a 5 años. Se están evaluando terapias específicas contra moléculas diana que pudieran ser efectivas para el CCyC; sin embargo, en la actualidad la única terapia de este tipo aprobada para uso clínico es el cetuximab, un anticuerpo específico que bloquea la señalización a través de EGFR, vía molecular que se encuentra frecuentemente alterada en estos tumores. Basándonos en estudios realizados en múltiples líneas celulares derivadas de tumores humanos de distinto origen y que combinan datos de perfiles genéticos con datos farmacológicos (CCLE, Cancer Cell Line Encyclopedia) hemos seleccionado un fármaco inhibidor oral de los receptores de tirosina quinasa, que se encuentra en uso clínico para el tratamiento de pacientes adultos con leucemia mieloide, y que muestra una alta especificidad en líneas tumorales de CCyC. Hemos evaluado la sensibilidad a este fármaco de líneas celulares de CCyC con alteraciones en las vías de EGFR, p53 y PI3K, solo o en combinación con inhibidores de mtor (vía PI3K/Akt) y su mecanismo de muerte celular, así como el efecto que tiene sobre la actividad de las vías de EGFR y de PI3K.

Fernández-Salguero 1 1 Universidad de Extremadura, Badajoz (RD12/0036/0032), 2 Instituto Cajal, Madrid Cell differentiation is a central process in normal development and in cancer growth and dissemination. OCT4 and NANOG are essential for cell stemness and for the reprogramming of induced pluripotent stem cells; yet, the mechanisms that regulate their expression are mostly unknown. Repetitive DNA covers almost half of the human genome; however, its contribution to gene regulation is poorly understood. Here, we show that two specific non-coding RNAs (ncrnas) likely produced from a single human Alu retrotransposon in the NANOG gene promoter repress both OCT4 and NANOG and induce differentiation of carcinoma cells. Notably, transcription of both NANOG-Alu ncrnas is controlled by direct binding of the dioxin receptor (AHR) to its consensus elements in the NANOG Alu. Notably, OCT4 and NANOG repression requires loading of NANOG-Alu ncrnas to the mirna-based degradation machinery via AGO2. However, stable AHR knockdown induced undifferentiation and abolished OCT4 and NANOG repression in human carcinoma cells. Our results establish that specific Alu-derived transcripts can act as pre-mirnas controlling differentiation by repressing stemness genes OCT4 and NANOG, and that AHR is an upstream regulator of such process. We further propose that activation of unique Alu elements by specific transcription factors may have a dynamic role in genome regulation.
