INTRODUCTION Este kit provee un método para una rápida, sencilla y eficiente extracción de DNA plasmídico a partir de cultivos de E.coli de 1.5-3.0 ml en LB o TB, para ser utilizado en secuenciación fluorescente automática y manual, análisis de restricción, subclonaje, PCR y transformación. El protocolo de trabajo representa una mejora sobre el método de lisis alcalina de Birboim y Doly. Se utiliza una lisis alcalina seguida de un paso de precipitación y neutralización que hace precipitar las proteínas y el DNA genómico; a continuación se realiza una precipitación con isopropanol y una posterior purificación y concentración del DNA en una solución purificante. This kit provides a method for a quick, easy and efficient plasmid DNA extraction from 1.5-3.0 ml in LB or TB E.coli cultures, to be used in automatic and manual fluorescent sequencing, restriction analysis, subcloning, PCR and transformation. The working protocol represents an improvement over the Birboim and Doly alkaline lysis method. An alkaline lysis is used, followed by a precipitation and neutralizing step that causes the genomic DNA and protein precipitation; afterwards, a precipitation with isopropanol and a later purification and concentration of the DNA in a purifying solution are done. PROTOCOLO GENERAL GENERAL PROCEDURE 3.1 Consideraciones preliminares Varios factores pueden influir en la obtención del DNA plasmídico. Estos incluyen el número de copias de vector, el inserto de DNA, la cepa huésped, condiciones de crecimiento y el medio. Para asegurar buenas obtenciones de DNA no se debería utilizar más de 3ml de cultivo para plásmidos High copy (Ejemp. puc18) y 10 ml para plásmidos Low copy (Ejemp.pBR322). Cultivos mayores requerirían un aumento en el volumen de las soluciones para una óptima lisis. El uso de cepas huésped que contiene una mutación en el gen Endonucleasa I (end A) es recomendable, tales como JM109, DH5alpha, DH10B, XL1-Blue. Extracción de DNA con cepas que contienen el producto del gen endonucleasa I, tales como HB101 y MC106, pueden producir muestras con trazas de endonucleasas, por tanto, estas cepas deberían evitarse. Si es necesario utilizar estas cepas pónganse en contacto con el servicio técnico del laboratorio REAL en Durviz, s.l.u. que les facilitará un protocolo adicional. 3.1 Preliminary conditions There are several factors that can have an influence on the plasmid DNA yield, these include the number of copies of the vector, the DNA insert, the host strain growing conditions and the medium. To assure good DNA yield, no more than 3ml of culture for High copy plasmids should be used (Example. puc18) and 10 ml for Low copy plasmids ( ex.pbr322). Bigger cultures would require an increase of the solution volume for an optimum lysis. It is recommendable the use of host strains, that contain a mutation on the Endonuclease I gene (end A), such as JM109, DH5alpha, DH10B, XL1-Blue. DNA extraction with strains that contain the endonuclease I gene product, such as HB101 y MC106, may produce samples with traces of endonucleases, for this reason, these strains should be avoided. If it is necessary to use these strains contact REAL Laboratory in Durviz, s.l.u, and we ll supply you with an additional protocol. 2/5
3.2 Preparaciones preliminares Resuspender la RNAsa con 1.5 ml de solución de Resuspensión EP01, una vez resuspendida añadir al resto de solución EP01 y marcar el frasco. Verificar que la Solución de Lisis EP02 no tiene SDS precipitado debido a las bajas temperaturas. Si es necesario, disolver el SDS calentando a 37ºC 3.2 Preliminary Preparations Mix well the RNAse with 1.5 ml of Resuspension EP01 solution, once it has been dissolved, add to the rest of EP01 Resuspension solution and label the container. If the lysis solution contains a precipitate due to the low temperatures, incubate at 37ºC and mix to dissolve the precipitate. 3.3 Protocolo de extracción 1. Centrifugar 1.5 ml de un cultivo crecido durante la noche de E.coli por centrifugación a > 12.000 x g durante 30-60 segundos. Eliminar el sobrenadante por aspiración sin tocar el pellet. 2. Resuspender el pellet en 200 µl de Solución de Resuspensión EP01 por agitación mediante vortex. Verificar la completa resuspensión de las células. 3. Lisar las células con 200 µl de Solución de Lisis EP02. Suavemente invertir el tubo 8-10 veces hasta que la mezcla aparezca clara y viscosa. No utilizar vortex. No incubar más de 2 minutos. 4. Añadir 100 µl de Solución de Precipitación EP04 y 150 µl de Solución de Neutralización EP03. Suavemente invertir el tubo 8-10 veces. 5. Centrifugar a máxima velocidad en una microcentrifuga durante 5 minutos. 6. Cuidadosamente pasar el sobrenadante a un microtubo nuevo. Si hubiera partículas flotando en el sobrenadante, volver a centrifugar. 7. Precipitar el DNA con 450 µl de isopropanol a Tª ambiente. Agitar mediante vortex para mezclar 8. Centrifugar a máxima velocidad durante 3 minutos para precipitar el DNA plasmídico. Retirar el sobrenadante por aspiración e invertir el tubo para secar. Los pellets que se forman con isopropanol son más transparentes y pueden ser difíciles de observar, es por ello que se han de extremar las precauciones para no dañarlo. 9. Añadir 100 µl de Solución Purificante EP05. Mezclar golpeando el tubo suavemente. Centrifugar a máxima velocidad durante 3 minutos y eliminar el sobrenadante cuidadosamente por aspiración. La solución EP05 tiene una elevada viscosidad. 10. Lavar el DNA con 750 µl de Etanol 70 %. Centrifugar 2 minutos a máxima velocidad y aspirar el sobrenadante. Dejar secar a Tª ambiente. Eliminar todo el etanol. Si la muestra ha de ser secuenciada, se recomienda un segundo lavado con etanol 70% 11. Resuspender el DNA en 50-100 µl de TE o agua estéril. 3/5
3.3 Extraction Protocol 1. Pellet 1.5 ml of E. coli overnight culture by centrifugation at > 12.000 x g for 30-60 seconds. Remove the supernatant aspirating without touching the pellet. 2. Resuspend well the pellet in 200 µl of EP01 Resuspension Solution shaking with vortex. Verify that the cell resuspension is complete. 3. Lyse the cells with 200 µl of EP02 Lysis solution. Turn carefully the tube upside down 8-10 times until the mixture is viscose and has a light colour. Do not use vortex. Do not incubate for more than 2 minutes 4. Add 100 µl of EP04 Precipitation Solution and 150 µl of EP03 Neutralization Solution. Turn carefully the tube upside down 8-10 times and centrifuge 5. Centrifuge at high speed in a microcentrifuge for 5 minutes. 6. Pour carefully the supernatant into a new microtube. If there were particles floating on the supernatant, centrifuge again. 7. Precipitate the DNA with 450 µl of isopropanol at room temperature. Use vortex to mix. 8. Centrifuge at maximum speed for 3 minutes to precipitate the plasmid DNA. Remove the supernatant aspirating and turn the tube upside down to let dry. The pellets formed with isopropanol are more transparent and it can be difficult to see them. For this reason you must be extremely careful for not damaging it. 9. Add 100 µl of EP05 Purifying Solution. Mix up by hitting the tube softly. Centrifuge at maximum speed for 3 minutes and carefully remove the supernatant aspirating. The EP05 Solution has a high viscosity. 10. Wash the DNA with 750 µl of 70% Ethanol. Centrifuge 2 minutes at maximum speed and discard the supernatant. Leave the pellet at room temperature until it is dry. Remove all the ethanol. If the sample is going to be sequenced, it is recommended to do a second wash with 70%ethanol. 11. Resuspend the DNA pellet in 50-100 µl of TE or sterile water. 4. GUIA DE PROBLEMAS Y POSIBLES SOLUCIONES TROUBLESHOOTING 1. Baja o negativa obtención de DNA: 1.1. Debido a un número insuficiente de células: Posiblemente el cultivo sea viejo. Preparar un cultivo nuevo. Confirmar la densidad celular. 1.2. Debido a una pobre replicación del plásmido: Confirmar que las células fueron crecidas en un medio apropiado bajo óptimas condiciones. 1.3. Debido a una insuficiente actividad del antibiótico: Muchos antibióticos son sensibles a la luz y se degradan en almacenamientos prolongados a 2-8 ºC. 1.4. Debido a una lisis alcalina prolongada: Reducir el tiempo de la lisis. 1.5. Debido a una precipitación de los desechos celulares incompleta: Reducir el volumen inicial de cultivo. 1.6. Debido a una lisis incompleta: Reducir el volumen inicial de cultivo o 1. Low or negative DNA obtaining: 1.1. Due to an insufficient number of cells.: Possibly the culture is old. Prepare a new culture. Confirm the cell density. 1.2. Due to a poor plasmid replication: Confirm that the cells were grown in a suitable medium under optimum conditions. 1.3. Due to an insufficient antibiotic activity: Many antibiotics are light sensible and get degraded when it is stored for a long time at 2-8 ºC. 1.4. Due to a long alkaline lysis: Reduce the lysis time. 1.5. Due to an incomplete cell remains precipitation: Reduce the culture initial volume. 1.6. Due to an incomplete lysis: Reduce the culture initial volume or increase the lysis time. 4/5
incrementar el tiempo de lisis. 2. DNA contaminado o de baja calidad: 2.1. DNA genómico: La mezcla de los lisados bacterianos ha sido efectuada demasiado vigorosamente. No utilizar vortex. No utilizar cultivos que han crecido más de 24 h. 2.2. DNA degradado y genómico: Evitar que no pase ninguna partícula del lisado al sobrenadante que se recoge en el punto 7 del protocolo. 2.3. ARN: La digestión con RNAsa fue insuficiente. Confirmar que se ha añadido la RNAsa a la solución EP01. Si la solución EP01 tiene más de 6 meses, se recomienda añadir más RNAsa. 2.4. Nucleasas: Confirmar que las soluciones no tienen nucleasas 3. Baja A260/280 del DNA purificado: 3.1. La purificación es incompleta debido a una gran cantidad de DNA: Reducir el volumen inicial del cultivo celular. 4. Dificultad para redisolver el DNA plasmídico: 4.1. El pellet fue sobresecado: Secar al aire y calentar el TE o agua estéril a 60-70ºC. 4.2. ph bajo: Verificar que el ph del TE es >8.0. 4.3. Volumen de resuspensión demasiado bajo. 5. Bandas adicionales de plásmido. 5.1. El DNA plasmídico desnaturalizado aparece como una banda por debajo del DNA superenrrolado: No permitir que la reacción de lisis sobrepase los 3 minutos. 6. Recomendamos ponerse en contacto con el servicio técnico del laboratorio REAL en Durviz s.l.u. para cualquier consulta adicional respecto a los protocolos de trabajo o problemas que puedan surgir durante el trabajo. 2. Low quality or contaminated DNA: 2.1. Genomic DNA: The bacteria lysate mixture has been done too strongly. Do not use vortex. Do not use cultures that have grown more than 24 h. 2.2. Genomic and degraded DNA: Try to avoid that any particle passes from the lysate to the supernatant collected in point 7 of the protocol. 2.3. ARN.: The digestion with RNAse was not enough. Check that the RNAse has been added to the EP01 Solution. If the EP01 solution is more than 6 months old, it is recommended to add more RNAse. 2.4. Nucleases: Check that the solution does not have nucleases. 3. Low ratio A 260/280 in the purified DNA: 3.1. The purification is incomplete due to a large DNA quantity: Reduce the cell culture initial volume. 4. Difficulty to redissolve the plasmidic DNA: 4.1. The pellet was over dried: Dry it and heat the TE or sterile water at 60-70ºC. 4.2. Low ph: Check thete ph is >8.0. 4.3. Resuspending volume too low. 5. Additional plasmid bands. 5.1. The denatured plasmid DNA appears as a band below the super helicoidal DNA. The lysis reaction must not be more than 3 minutes long. 6.
